There is no way to know if you have found all the secrets in any given level. However, for missed collectables, you will be able to purchase them from the ammo store.

However, there are "Secret" Collectables that are not tracked and purchasable in the in-game store. You'll know you've collected them all based on a secret interaction at the P.I. Office.
